D'autre part, le plutonium est un matériau plus réactif ce qui rend le contrôle du réacteur légèrement plus délicat. Après l'arrêt du réacteur, les fissions nucléaires se poursuivent plus longtemps dans le MOX que dans un combustible classique. En pratique, les crayons restent donc plus chauds, plus longtemps. Une des piscines de refroidssement à Fukushima contenait justement du MOX ce qui avait provoqué l'inquiétude des écologistes.

Enfin, en cas d'accident, la plus grande quantité de plutonium contenue dans le réacteur présente un danger accru pour l'environnement.
